With small subs under the front seats, would it be better to mount them:
[*]Vertically (at 90 degrees) facing the footwells/pedals?
[*]Horizontally (up - firing straight up in to the seat or down - firing into the car floor)?
[*]At the bottom front of each seat firing forwards/upwards at an angle?

I'm just wondering how to go about mounting my Utopia 5 WS subwoofers (5 3/8 inch subs, 3L sealed boxes, prob actively highpassed at 50 Hz and lowpassed at 100-150 Hz)

50Hz is going to be pretty hard to acheive at meaningful volumes with that smaller woofer and that smaller enclosure. That said it will work very well at the lower volumes.
The two cars that I have seen utlising such a set up both had your option 3 - that is they were mounted at the front of the seats pointing and porting at a 65* angle such that the on-axis response would reflect directly off the windscreen. Whilst I do not know what the high and low pass figures were on these installs, judging by their install I would say that they were also running the low pass rather high (as you are planning to do) meaning that directionality was starting to become an issue.
It should also be pointed out that the two setups that I have heard were exceptional, but both were undertaken by a professional installer with over 20 years experience and one of the installs was utilising horns etc etc.
The question that I would ask is - if you have such small woofers, why aren't you mounting them in your kick pannels? The obvious response I guess is that this is where you have your mid-range mounted (assuming that you have a midrange though if you didn't low-passing at 150Hz might be a bit silly!). That said I am currently mounting my Dyn MW150's (5.7" woofers) in my kick pannels, and venting them into a 65L cavity that runs under the door jambs. This would be a far better way of going in my opinion if there was nothing stopping you.

I can't see your attachment (as I am at work) so this might have already been mentioned there. But what sized woofers do you have? As Spyne suggested an ideal install would have the majority of the bass coming from the front, and effect which is best produced when this is also where your woofers are placed!
Depending on the size of the woofers and the frequency range that you are planning on running, either the kick pannels or the door cavity are the best places to mount.
